Nucleosomes which are a complex of histone proteins-DNA, which are involved in DNA packing, are the most common protein-DNA complexes in the eukaryotic genome. Post-translational modifications (PTMs) of nucleosome’s histones can affect the interactions between nucleosomes thus affecting the underlying expression of genes that are wrapped within the nucleosomes. Although experimental data of contact frequency maps between nucleosomes (Micro-C XL) and the locations of the PTMs (ChIP-seq) are available, we lack a method to disentangle the effects of PTMs on chromatin structure. We propose to build a coarse-grained model that can capture the effects of PTMs on the packing of nucleosomes or chromatin structure. As part of building this model, we first cleaned and analyzed the Micro-C XL dataset.
